Are you sure you checked 'use subtitles' in DCP-o-matic before you created the VF? Did you see the subtitles in DCP-o-matic preview? Is that an Interop, or SMPTE DCP? Okay then, load the OV, check the video to be referenced from your OV, disable OV audio, add dubbed audio and subtitles, create dubbed&subtitled VF.

It depends on what you want to have - only a dubbed version, or a dubbed version WITH subtitles. Keep in mind, subtitles can not be switched on/off at the cinema, but need to go with their own CPL. Do you have a chance to test this DCP with DCP-o-matic running on a windows or OS X machine? Are you sure you can play other DCPs in your Linux installation? Can you put a short Test-DCP created with DCP-o-matic on the same drive?

No, you can't. Well, not immediately. There would be a way to use PNG style subtitles if you could wrap them as VOB/bitmap subs and multiplex them with the video file. It is doable, but cumbersome. You may get a slightly higher number when setting some more threads, like 14 or 16, but in general, since DCP-o-matic 2.7x or so, it's not worth the effort.
