Hi,
I also just upgraded to 2.16.58 on Mac OS Monterey and also noticed an issue with the subtitles being too high which I didn't have before...
(I always burn the subtitle when I have to put somes)
So I went back to version 2.14.59, and I no longer have this problem.
(The subtitle issue happens to version 2.16.3.)

So, if I understand correctly, this release should fix the problem I was having with BDs PGS subtitles?DCP-o-matic 2.16.72 was released.
• Fix scaling of bitmap subs when the corresponding video is cropped (#2670).

I think there's a good chance - please let us know if not.
